So I need to find reasonable tickets from Frankfurt to Munich, then Munich to Prague, and finally Prague to Vienna. Anybody know any websites that might help? I have been having a tought time finding affordable tickets.....

I don't know about cheap, but the best way to take on the German railways is with the ICE trains, their version of the Thalyse. Tickets aren't THAT expensive, and they will get you there three times faster than regular trains.

For Munich to Prague I'd take the night train, it's slow but you have a bunk to chill out on, and if you're lucky some nice people to hang out and get drunk with. On my trip from Berlin to Poznan we had the coolest ticket attendant ever who let us into the liquor cabinet and spoke perfect English.

Prague to Vienna: no suggestions, I haven't been there. You should keep going East instead!

It's for my dad. He is assuming that since I live in Europe I will automatically have the best idea on where to get cheap train tickets. Ok, I'll check out the ICE trains. Thanks Quark.

You can book the traintickets in germany online at http://www.bahn.de/international/view/en/index.shtml , if you book early there is a 29€ offer with ICE.
